+The broken user-agent string is a hint to me as to what's going on.  The\r
+Fcc dir is by default set relative to config database.path, which is\r
+determined using notmuch-database-path.  notmuch-database-path calls\r
+notmuch-config-get, which uses shell-command-to-string to get the\r
+config.  And low and behold the only other place we use\r
+shell-command-to-string is in notmuch-version, which is used to create\r
+the user-agent string.  So I'm guessing that shell-command-to-string is\r
+not getting the message that you've added /usr/local/bin to the path\r
+with exec-path.\r
