The Fcc dir is by default set relative to config database.path, which is determined using notmuch-database-path. notmuch-database-path calls notmuch-config-get, which uses shell-command-to-string to get the config. And low and behold the only other place we use shell-command-to-string is in notmuch-version, which is used to create the user-agent string. So I'm guessing that shell-command-to-string is not getting the message that you've added /usr/local/bin to the path with exec-path.
