Assorted, minor dev-java/fits cleanups
* Strip trailing whitespace from files/build.xml
* Place the built jar in build/ rather than in the base directory.
* Use ant's `-D=property=value` option to alter the project version
and junit JAR path, rather than sedding build.xml
* Use `${doc.api}` instead of repeathing `${doc}/api` in build.xml.
